Have you tried priming the fuel system through the Compu-check port on the filter housing with a J-47912 tank or equivalent?

I would load test the wires from the sensor to the ECM. If that checks out its almost gotta be the ECM itself. As long as you're 100% sure the sensor is good. You could back probe the sensor and see if it's sending voltage back and forth to the ECM.

Also are you sure you have good software that's correct for this engine?
